I was about to update WordPress to 4.4.1 but the updater warned that customisations to the theme would be lost.
Is it safe to update or will changes be lost?

Hi,
Take a backup of your database in case you think it will be lost. However theme options shouldn’t be lost after update. But still take a backup of your database to be on safer side.

ok, thanks – should I take a backup of the files within the themes subfolder?
No i don’t think so since core update doesn’t update any files within the theme.
Did you update any core file i.e. within wp-admin or wp-includes folder?
If no then it should be fine.
